I WILL EAT THIS GAME
Follow my thoughts, friends.
Spoilers are probably ahead, so do be wary.
The big bad is Havik.
It almost HAS to be.
By either process of elimination through presence in roster, logic in general, or complete and utter lack of presence as of yet in any manner, you can all but eliminate anyone else in the MK mythology, old storyline or new, with maaaaaybe an exception or two but no exception that makes a better candidate than Havik does.
Let me break it down for you one time...

Okay, so first we take into account and eliminate everyone revealed/soon to be revealed in either game or comic, who it would make sense to enlist to fill the void as either an out-of-the-story standalone boss or an IGAU-Superman-esque Oni boss version of themselves...a path I HIGHLY doubt they'll take again this time around, but you can never be sure. That gives us...
-SHINNOK: logic says that if they're summing up the majority of the Netherrealm War/entire MK4 angle in just a chapter or two, I don't see Shinnok being the top tier of the arcade ladder.
-LIU KANG: as much as I was still hoping he joins with a big evil and revives the Deadly Alliance, the little info there is points to him maintaining his Earthrealm-saving roots, which means he too would have no business being in charge.
-MILEENA/KOTAL KAHN: they both fall into an identical catch: while they're the two main focuses of the story conflict, neither of them have a presence about them that makes me expect to see them on top, unless something's done in the story to turn them into a superbeast. This scenario could also apply to two other characters above the others: Ermac, who's carrying the soul of Shao Kahn, and Reptile, who's already been transformed into a main baddie once before when he became Onaga.
-GORO: ain't gonna happen. We all know this.
-REIKO: I could easily see him being the man next to the man, as we did in the comic when he was right hand at Havik's table. But he's always seemed like sub-boss is the best he could ever hope for. He's too subservient to handle the throne.
So who does that leave?
Remember how Deception ended? Earthrealm fighting Outworld/the Deadly Alliance, after they both fought off the Netherrealm, with Edenia revived and in full swing. Onaga's resurrected, Shujinko ends his quest, and everyone's looking for Shinnok's amulet.
Who does that leave out of the equation?
Seido and Chaosrealm, until Orderrealm buys into Outworld's offer to work for them to maintain order, and Chaosrealm...
...EXACTLY.
No one has a fucking clue exactly how or why Chaosrealm was brought/invites themselves into the conflict. No explanation is ever given except that when the Tempest opened, everyone/everything went crazy. No mystery was unshrouded outside of Havik's presence himself, Noob as the Cemetary Wraith, and the Kamidogu that was hidden in the time goo.
Every other realm there is has had a great deal more mention and general presence in the since-MK9 rewritten storyline, back then AND right now. It's MK's best kept secret, with a leader who has easily the most "holy crap, check THIS guy out" potential as your main antagonist.
It makes perfect sense when you think about it: if you're Havik, and all the other realms are already inches away from complete warring chaos, do you sit back and simply watch, or do you jack the amulet and push them all over the edge?
It's Havik. Just accept it.
